Both missions occur at Romulus. What mission you get will be determined by your actions during chapter 1 and whether or not Dio left your army. If he is still with you then you will be given "Betrayal", if he is not with you then you will be given "Separate Ways".

​Path Diverges:

At this point you have two choices, head to the mission 32 at the Blue Basilica, or mission 33 at Ptia. After completing one of those missions, more missions will continue to open up. 
The missions can be completed in almost any order. It is important to note that Latium, mission 37 "March on the Capital", has a major effect on missions left uncompleted. With this in mind the next section will be divided into two parts: the version of the missions if you complete them before Latium, and their version if you complete them after Latium. Note: Any missions left uncompleted will become unplayable after mission 39, "The Battle Rages On".

At this time, it unclear on how to trigger a certain boss encounter. CyricZ suggests that it is based on your Chaos Frame. The Japaneses strategy guide suggests that your choice in chapter 2, whether to make peace or not with the western division, will determine what boss you get. Tests are ongoing to unravel this mystery. ​​​According to the Chaos Frame Guide, this mission raises your Chaos Frame by 10.
